How to install emulators on an external HDD or USB?

Hi, lately I've wanted to play old PS2 games on the go from home or at school when I've got free time :p. I'm using PCSX2 to emulate games, our school's operating system is Windows 10. I installed PCSX2 via my external HDD, and it setup as it should; however, it's accessing my school's documents to create directories. I've already tried changing the directories locations to my own HDD's but it seems to ignore my commands. Why does it need the Documents folder? That's where my controls configuration is located along with my virtual memory cards and saves etc. Why is this a problem? My school's administrative privileges kick in and it won't let the PCSX2 software inject the .config file; even though I can manually place it there. Although, at my school's library it runs Windows 7, and even though the same restrictions apply about injecting files, I can still configure my controls and my games are playable. It just appears to be a problem with the Windows 10 setup. So my question is, how can I fully install PCSX2 or any game/software that solely relies on my external drive rather than my computer's?
P.S. Sorry if that's a lot of writing, I just wanted you guys to get a full understanding :D And thanks for taking time to reply in advance! :)
