8bitdo SNES30 - works in emulation station but not emulators

Hello all,
I'm excited to join this amazing online community (just recently got started with my raspberry pi 3)!I apologize in advance if this sounds like a broken record, but I'm having the same issue of the controller working in the emulation station but not the emulators themselves.
steps I've tried:
- added udev rule for 8bitdo
- changed to background boot mode
- tried right trigger + start (didn't work)
- turned off hack
- upgraded controller firmware from 2.70 to I believe 2.71 (?) from the 8bitdo website
- read / re-read the github instructions
- searched the retropie forums (first four pages, couldn't find a specific solution in any of the threads)
Is there a way for me to manually edit the controller config file?
I am trying to figure out my retropie version (my best guess after I typed git show is commit a602876c6d7b99203d1135029eaf4f89e7ab4082 , or update to v1.5.0)

@boxedwine after toggle the 8bitdo hack you need to configure input for your 8bitdo in emulationstation again.
