Using multiple Controllers

Ok, So i have my Pi Set up in arcade style enclosure using a PicadeHAT for controls (basically a keyboard emulator that connects directly to GPIO more details o the HAT Here)
I have the HAT then connected to a set of arcade controls (zippy stick and IL buttons) and this works great for the arcade systems (which is what i built to box for) However they are not great for some of the consoles.
Because of this I have decided to get a controller (likely the FC30Pro from 8Bitdo)
How easy is it to set the controls to use the arcade controls for some emus while using the controller for others? does it make a difference that the controller will be Bluetooth so not always connected (will any set emus set to use the controller automatically drop back to using the HAT if it cant find the controller?)
I am assuming Mame will be easiest to set up as i can use the TAB menu within mame to make it use the keyboard but i also use FBA as well as others (all Libretro emus)
I THINK i am wright in saying that i will need to set up the controls as the HAT and then use the retroarch.cfg for each of the console emus to over ride the controls and force it to use the controller (but again what affect will this have if the controller is not switched on, will it default back to the HATs GPIO controls?)
Also can the controls be set up to over ride on more game specific basis (the FC30pro has a lovely set of dual sticks screaming to be used for twin stick shooters like smash TV on mame)

As easy as following the installation instructions of this tool here: https://github.com/meleu/RetroPie-joystick-selection
Edit: it works for retroarch emulators only!
