Override cfgs won't load

I have a number of games that use a trackball and a number of games that use a spinner dial. I am able to configure each game for their corresponding controller. Once set, I save an override configuration but when I exit the game and go back in, it does not load my override configurations even though it says it is. I don't want to just save global configurations as I need certain games to work with either the trackball or spinner dial. My input binds for my trackball are 0 and 2 for my spinner dial. I do have all my trackball games and spinner dial games in their own folders within the MAME folder.

@Wojima Since you put them in subfolders, the best way to get those CFG files to be recognized is to put them in the same folder as the actual rom.

Are you using a pi4 with the latest build? Also, are you using Mame2003? If so, what did you have to do to get both the spinner and trackball to work? I've been researching this a long time.
I currently have my trackball as mouse0 and my spinner as mouse1. But no matter what I do, I cannot get the spinner to work in any games, even if I set the input_player1_mouse_index ="1" in the all/retroarch.cfg. All this does is stop my trackball from working.
I'm also looking to do exactly what you are, create override cfg files for the games that I want a spinner.

@corminos Using a pi3. I changed the player 1 mouse input binds in each of the game setting to 2 for my spinner. You may have to try a couple of numbers to see if it picks up. So far 2 has worked for me for the games I have loaded so far. You also want to do a override save and not a configuration save. If you do a configuration save, it will universally change your mouse settings for all your games, thus why you are losing your trackball in your other games.

Please add more info about your system, as detailed in https://retropie.org.uk/forum/topic/3/read-this-first.
Are you saving a game or core override ? What emulator/game are you running when you're doing the configuration ?

@mitu I am using a Raspberry Pi 3 with Retropie ver 4.6. My ROMS are located in sub folders within the mame-liberto folder. Inside there are 3 folders: MAME2003, Trackball Games and Spinner Dial Games. Inside both the Trackball and Spinner folders are the ROMS and a MAME2003 folder. Inside the MAME2003 folder is a cfg folder which has a default.cfg file and corresponding ROM.cfg files. When any game loads, it loads under lr-mame2003 and it shows that it loads the configurations overrides file but the controls are set back to default. To change the controls, I hit select + x to open up the menu to change the controls. I go to settings>input>Port 1 Binds and change my mouse index to 2 to change to my spinner dial. I know this works because I have gone out and resumed the game and my spinner dial works then just fine. To save these settings I was told to go to Main Menu>Quick Menu>Overrides and select Save Game Overrides. It says that it saves them. But when I quit out of the game and go back in the settings don't load. I did not want to just go to configurations and save new configurations as I believe doing that saves it universally and I don't want all my mouse binds set to 2. Just for my spinner games. I also have Save Configuration on Exit and Use Global Core Options File turned off.

You should save a game remap file, not a game override, I don't think input controls are saved in configuration overrides - see https://retropie.org.uk/docs/RetroArch-Configuration/#core-input-remapping.
You can also leave the global core options on, if you want a per-game option file, then you can save game options just as you do with overrides/remaps.
