I currently have a controller that has two rows of three buttons (six total), plus "start" & "select" buttons.

Even though I can map the buttons any way I choose, I was wondering if there was a "standard" mapping for the buttons that most people use?

@pfredd It's almost all personal preference dictated by systems and games.

@Pfredd Lots of standards and some of them make sense more often than others :D

If you're using your 6-button Sega-style game controller to control Megadrive plus anything with 3 or fewer control buttons then this would be a sensible layout: https://retropie.org.uk/docs/Mega-Drive-Genesis/

You'll still be able to control SNES games (for example), but the control buttons won't be in their original positions.

If you're mainly looking to control SNES and arcade games with 4 or more buttons, then you could try a layout that puts the SNES diamond (B+A, Y+X) at the left of your 6 buttons, and maps your C and Z buttons to L and R (shoulder buttons): https://retropie.org.uk/docs/lr-fbneo/#arcade-layouts

Works well for most arcade games that I've tried, plus SNES of course.

I went the "Neo-Geo MVS" route for the buttons https://i.ebayimg.com/images/g/b~0AAOSwijBdk4u0/s-l1600.jpg on my arcade upright cabinet and the "SNES" route for the buttons https://cloud.githubusercontent.com/assets/10035308/16599633/7f34d356-42c0-11e6-92c0-f8774d795bd1.png on my arcade cocktail cabinet.

the standard for fight sticks is

              Y X L
              B A R

this should get you good defaults in arcade cores, a sensible layout in console cores.
