Overrides suddenly stop working

I'm running a Raspberry Pi 4 with Retropie 4.7.
I've come to the conclusion that it is best to avoid using overrides wherever possible. I had lr-gambatte set up perfectly with a Game Boy shader, a Game Boy Color overlay, an adjusted screen size and an amended viewport so the screen is in the right place for the overlay. Saved it as an override, played multiple Game Boy games with no issues.
I was browsing the list of Game Boy games and decided to fire up a game I've never played before, Turok. The game loads at what I assume is the core provided ratio, with the screen blown up to max height. The overlay no longer fits the screen.
The only reason I can think of for this change (and this doesn't really make sense) is I turned on the Favourites filter on Emulation station and added/removed a few games before I played Turok. I don't see how a filter on Emulation Station would alter the settings on Retroarch though.
It's not the first time this has happened, and there doesn't seem to be explanation for it. I could understand a conflict between a core override and a game override but I don't use game overrides, and the seeming randomness doesn't seem to make sense.
I've deleted the overrides I set up and I'm going to see if I can replicate what I did using core config edits rather than altering through the Quick Menu and saving override. I don't know if this will help.
