RetroPie Restart Issues

Built From: Premade SD image from RetroPie homepage
USB Devices connected: BlackWidow Keyboard
Controller used: PS3 DualshockSo I recently started this project to build a retro game system for my father for Christmas. The parts finally all came in today and I worked using the guide on the Github website (this one to be exact: https://github.com/retropie/retropie-setup/wiki/First-Installation). After following all the steps, I easily got everything working; the controller was working well, it was hooked into our WiFi, and I had put ROMs into the raspberry pi via WiFi. However, after using the restart option from the main menu, the raspberry pi suddenly stopped recognizing any inputs from my controller. After restarting it, it no longer output at all to any device. The only way I could remedy this was by completely uninstalling everything from the micro SD card and reinstalling everything. After doing this twice, however, I continue to run into the same problem with my controller suddenly not working. Has anyone had a similar issue or have any ideas on how to remedy this? Try it with a different microSD card. It sounds like the data is getting corrupted on shutdown. This usually happens with cheap generic microSD cards.You might also try disabling Save Metadata On Exit in EmulationStation.
Check that your power adapter is 5V 2.5A.
Also, I doubt that you're doing this but I thought I would include it, if you're using some overclocking settings like especially overclocking your microSD card reader can cause weirdness like this.
