If you are running libretro/RetroArch emulators (which is the case for PlayStation, NES, SNES, MegaDrive, and others), the answer is yes! :D
Use the "Controls" option at the "Quick Menu".

Here is the steps:

Start a game for the system you want to configure (for example a NES game). Press Select+X (Select+triangle in a PlayStation-like controller), this starts the RGUI. Go to Quick Menu -> Controls. Configure the buttons as you like. After configure, select the Save Core Remap File. This will save the config for this specific system.
5.1. If you want to save a config for just one game, open the respective game, follow the steps 1-4, and then select Save Game Remap File. Select another game for another system (for example, PlayStation) and repeat these steps.

Did you try connecting directly to the LAN network to see if the raspberry pi gets any internet access?

This is how you remote into the Raspberry Pi from another computer (or device):

After you remote into the Raspberry Pi, you can editing that configuration file mentioned above by typing this in at the command line:

sudo nano /opt/retropie/configs/n64/emulators.cfg

when you've made your changes, press Ctrl+x to save.

ok, so that's good news (unless the monitor also has lag) - so you need to test perhaps if keyboard input is ok or another usb controller.

If you see the lag with keyboard also, it might be that the emulator lag is still too much for you, and I don't know what to advise really (There are a few config changes you can try such trying the dispmanx driver). Also you can try the lr-nestopia emulator and see if that is any better.

Thank you for all your help with this! Turns out all I needed was a new SD card, and RetroPie now works fine on my Pi Zero.

read the second post, i found it to be very helpful.

@briankross Yeah, something like that

if you have newer versions of retropie also place them in the /opt/retropie/emulators/reicast folder. they removed the shortcuts in the newer versions. i have no clue why. also needing to configure a controller may be an issue.

@Zigurana Do you have any future plans to put a "Deadsimple" mode? What deadsimple mode is that you absolutely will have no settings other than "shutdown system". That would be dreams come true. A machine that you turn it on, play your games and shut it down. No favorites, no anything. Like a close box. Like apple. Simple yet to the point. Thanks.

Q-Bert couldn't have said it better. I'm glad to see this resolved. A while back, I was helping someone out with a similar issue for launching DOOM wads from ES and I believe this might have been the same problem. I'll have to track that post down & point it back here for reference.

Ah! So my borders on the top were actually overscan issues. My screen has some specific values I needed to set. They are right where I need them to be now, so the issue may now be related to aspect ratio. I'll poke around a bit more.
