Update the RetroPie-Setup script and then all installed packages (more details on how to do that are in the docs). Since you're just starting, you don't need a backup.
After the update, restart your RetroPie system and re-configure again the controller, then see if you encounter the same issue and same 'not configured' message.

@joesnow81 I've just started setting it up here, and have the same dragonwise usb controller.
I see the exact same behaviour, it works in the menues, but when I start the game it shows 'controller not configured' and then starts the game.
Did you get it solved?

@t3kg33k it could be done, but:

1: there'd be no separation of systems. Having them all in one folder, the front-end has no way to determine what's a SNES game and what's a Megadrive game. So you've just got one big "everything" folder with all your games in it. Suppose you could make custom collections for each system, but you're still sorting them manually and at that point you may as well just sort them proper into folders anyway.

2: it's going to be a lot of manual busywork, setting the specific emulator for each rom because, at most, maybe two or three systems (Sega CD, Megadrive, and Master System for example) will use the same "default" emulator, and everything else will have to be set custom.

@mitu Have never tried it, but as boot/config.txt options can be set per display-port (0/1) and at least if kms is used instead of fkms display_hdmi_rotate should be worth a try - but I am not sure what's nowadays status is in regards of retropie & kms as the video driver.

The 'other' location from the .info file refers to the BIOS files, not the samples. Same info from our docs is found also in the official core documentation. Note that RetroPie configures the 'system folder' to /home/pi/RetroPie/BIOS/.

If you have reset your RetroArch configuration - using the Reset menu in RetroArch - then the 'system folder' is empty and defaults to the ROM folder, which might be your case.

default.cfg in your mame2003/cfg directory. This is located where you launch your roms from

@mitu Well, a small issue with that.... When I select Xorg, my screen completely glitches out. I can barely see anything. Like, a few pixels of red and the "Co" from Gameboy Color. And those are like, solid red and solid blue. Like as if it's #FF0000 and #0000FF. I actually had to completely reset my Ubuntu install due to this because I couldn't find the buttons to log out and fix it. This also happens if I choose "Try Ubuntu" on the Ubuntu install USB stick I have. I have genuinely no idea what causes this, I'll try to get some pictures of it.

Yes, the RetroPie fork of EmulationStation (not the one from emulationstation.org) has support for video, the original project (which you downloaded) has not. @jdrassa's provided the Windows builds for our (RetroPie) fork, but they're no longer built.

You can use one of the other forks of EmulationStation which provide Windows binaries - RetroBat has an EmulationStation and offers RetroPie-similar setup on Windows or you can use the more recent EmulationStation DE which diverges quite a bit from our fork and the original EmulationStation.

Looks like a bad ROM file.

Libretro mame master branch has been updated to 0255.
Compiling for arcade and mess sub-targets has been implemented again.

Hopefully everything will work like it did before.

@sleve_mcdichael Thanks for clearing that up. So far everything is running like a dream. I need to sort out the 6 button layouts, but for the most part, with the exception of looking into how to make roms with CHD files work, the setup is pretty much done - with the exception of figuring out how to spawn multiple coin buttons on a RetroPie rig. However that's starting to shape up to be a potential second uint and housing's problem - presuming RetroPie even supports multiple coin slots at this point..
