Nevermind, figured it out all on my own. :) It was a literal issue. When I looked at the files directly, the ones I was having this issue with all had filesizes of 1k lol. I replaced them and everything's working again. Thanks anyway for looking!
so back again :) what happens to the retropie? once a few month ago it was very very user friendly just install and transfer roms.
now i got a really bad start with the new version 4.4 nothing seems to run anymore.. no kodi ( same problems i got initial with the NES roms ) no other emulators.. all got the same problems.. has there be a change in the versions? or why do i have that problem with the 4.4?
Still not got this sorted, the only thing I haven't done is reinstalled.
Can't for the life of me work out if something is sending a rogue keypress.
But I have noticed on some occasions pressing A worked ok to launch the ROM. Other times only the left shoulder button worked so something is definitely amiss somewhere.
For now I have disabled the runcommand launch menu. That's a partial resolution.
@NeoDude Not a mistake, but it seems something is missing. Do you have OpenGL acceleration working ?
Have you used Ubuntu's installer or did you manually install the driver ? I'd recommend using the Ubuntu's PPA packages to install the drivers or the Ubuntu package management app (Software center ?).
@antoine8168 So it's not changing the resolution, just scaling the output. Maybe the the X.org server doesn't know how to scale the ES window, since it's an OpenGL application.
Not, I not have. This happened with all roms scraped with Universal_XML_Scraper64 . This not making any sense, is not a big deal, I know, all roms are working fine, but, should be more perfect without it. I really wanted to see all rom in a list and not inside that "fake" folder named nes...
No something messed up as none of my keyboards worked either. I restarted from scratch. New image on and card and am setting up the usb load prior to adding my game collection
@TomoS Emulationstation must be launched from the terminal, it's not going to work from an existing X.org/Desktop session. You'll also have to turn off/stop your login manager/display manager if you have one started.

How did you scrape your videos - which program you used ? Can you give an example of a game with a corrupted video ? Are you using the hardware accelerated video player in Emulationstation ?
