@jplank Glad you got it sorted out.
I did test with my old SN30 - turns out a firmware update makes it able to switch modes - and pairing always worked (either in D-Input or X-Input mode). I couldn't point my finger on it, but the connect mode might have been the culprit - interfering with a the scan used for pairing by the BT module.

@mbrett You can use lr-vice instead and use RetroArch's built-in Save State function to accomplish the same thing tho.

lr-vice is maybe slower than standalone, I dunno, but on my Pi4 I can't see a performance difference.

I'm having exactly the same issue with a Raspberry Pi Zero and a raphnet 4nes4snes adapter (using 2 NES controllers). The controllers show up when plugged in, regardless of how they are plugged in, but only work when plugged into a hub that is plugged into the RP0. On occasion the direct-plugged controller works but I cannot repeat this.

I think there is some issue with how the raphnet adapter generates the USB signals.

you may want to back up your games etc first.

Looks like a good use case for git on LAN? You can tag or branch your config sets rolled out for other machines than yours. Later merge all your latest and greatest changes from your machine into the friends' branches from time to time. If something breaks you can easily go back in time.

Use the Android mode to pair the controller and do the configuration in EmulationStation in this mode. What games/emulators are not working with the gamepad ? Did you install other drivers from RetroPie-Setup ?

In emulation station go to raspi config..look for display and you can set all consoles to play full screen or whatever size screen you want

Overclock your GPU and via the Runcommand, select a recommended N64 Emulator, Resolution, Setting per Rom/Game as detailed in this list below ...

Update with more information. So if I switch to a different TV the audio problem vanishes and it works fine without unplugging and repluging. However a different issue shows it self on the new tv. Emulation station flashes black randomly it seems to occur more during heavy scrolling and subsides if i am not moving around in emulation station at all. But in game everything works fine. Thoughts or ideas?

This is all you needed to do, it did work, you just can't mount it under Windows.
