@mitu that will lose the input config script trigger. To clear es controller config, there's an option in RetroPie-Setup in emulationstation configuration.

It turns out that the GPi uses the "windowed" version of the settings, so I needed to add the following to /opt/retropie/configs/all/retroarch.cfg

menu_widget_scale_auto = "false" menu_widget_scale_factor_windowed = "2.75"

For what it's worth I had actually stumbled on this setting when messing around but I set the non-windowed value (because it's full screen... I assumed that meant it wasn't windowed) and when that didn't fix it I moved on.

Try installing the xpadneo [1] driver and re-do the configuration for the controller - pair it via Bluetooth and configure it in EmulationStation.

Back-up your ROMs/BIOS/Configs via file shares from you exiting Pi 3 installation - see https://retropie.org.uk/docs/Updating-RetroPie/#making-a-backup-option-2, then install/flash the new Pi 4 image on the SD card. After installation restore the files you backed up in the previous step using file shares to the same locations (BIOS/ROMS/configs).

It's always advisable to make a backup of your existing installation, but you already did this,

You should save a game remap file, not a game override, I don't think input controls are saved in configuration overrides - see https://retropie.org.uk/docs/RetroArch-Configuration/#core-input-remapping.

You can also leave the global core options on, if you want a per-game option file, then you can save game options just as you do with overrides/remaps.

@duiz Here is my idea for fixing your resolution problem.

Firstly, try this.

Change this:

#disable_overscan=1

To this:
disable_overscan=1

Reset and see if that fixes it.

If that doesn't work change this :
#framebuffer_width=1280
#framebuffer_height=720

To this :
framebuffer_width=1920
framebuffer_height=1080

Make sure to remove the # before those lines.

If it doesn't work be sure to put it back the way it was.

Hopefully one of those ideas helps.

I have tried running it on it's own and I cannot rotate the screen! So my thoughts were if I ran retropie 4.6 in the raspbian on noobs card it would sort this issue for me as screen rotate is simply on the menu.

I highly doubt that would be possible, just because you start the OS from Noobs. The PI4 model doesn't support 90/270 screen rotation as previous models did, see https://www.raspberrypi.org/documentation/configuration/config-txt/video.md.

You can run SNES using the older snes9x cores and performance is acceptable as long as you aren't trying to run superfx games. Even psx performance on the pi zero is not bad using the standalone emulator.
